is there a way we can use ERPNext for communication with various departments and users?? EG. by selecting a department we can send a message within the erpnext and all the persons of that department when they login can get that message or in case that user if his id is selected?

Sorry as this feature is not available for now. perhaps you can manage it by setting email forwarders.

You can send message to individual or to all.

You can also use Notes
You need to add custom field department in Notes, then you can set department based permission.
