if employee did some thing against the company policy and after the investigation with him we decide to deduct 2 days from his salary .
do you have any idea about how to do it in erpnext

In the Salary Slip, you can add Penalty on the deduction charge. For the calculation of amount, you can add formula or directly enter the amount.
It will be better to manage it on case-to-case bases, as it will (generally) have rare occurrence. If it is happening very often. perhaps you need to fix how company secrets are managed/stored
