I not fully understand the difference between offer date, confirmation date and date of joining.
I need to send a reminder to the line manager when an employee is near to the end of his probation period, how can I do this? Can I use the confirmation date or I need to create a new custom field?

Offer date is when you sent an offer letter to the candidate.
Confirmation date is when candidate accepted the offer.
Date of Joining is when the candidate joined the job.
So you should calculate the probation period based on Date of Joining.
You could set up an E-Mail alert to send an email 90 days after date of joining.
